Due to the recent developments at XBMC hub I need some advice. I've read through pages of stuff but am none the wiser due to conflicting opinions and much scaremongering.

At the moment and until the dust settles I want to remove all repos with adware (if I can find which ones!) and the hub repo (again I need a bit of clarification here). I'm mostly concerned with xbmc on my joggler as it's the most difficult to fiddle with. Is it best to write a new image on my usb and start from scratch (which is what I'd like to avoid if possible) or can I just safely uninstall the bits I'm unhappy with and not worry about hidden codes.

You should be able to uninstall individual addons, as well as the repo.
